I have never used an IC with an alternative.
I did select a capacitor as an alternative to a resistor causing only one pin to be connected (90 degree rotation between the two). Here Altium complained too, but functionality (PCB layout) is ok.
Other suggestion:
- Update the schematic from the library (current symbol(s))
- Recreate one of the two alternatives and only change parameters (no pins or graphics).

I also would check where the reference point (0,0) in SCH lib is and compare them between the symbols. Are the symbols in the same location relative for example to pin 1?

Should work. I know there were some bugs in variants ... maybe the bug is back?
PS: Maybe I would try a simple component - e.g. 2 pin component, do the same and see if it works?

After selecting an alternate part, the software checks for pin-compatibility between the selected alternate component and the original base design component. To be pin-compatible, the alternate must have the same number of pins as the original component, and those pins must be identical in their location and electrical type. The graphical primitives used in the symbols for the two components are not required to match. If the software detects that the alternate component is not pin-compatible, a Confirm dialog must be dismissed before the replacement is accepted. In this case, you need to be mindful of the potential impact on the wiring, and that an error violation may be encountered as the design is validated (Project » Validate, <project name>).

About alternate part in variant
Hi,
My schematic can use either TPS62150 or TPS62152.
I created the component TPS62152.
I copied the part and the footprint from TPS 62150 to generate part & footprint for TPS62152
AD19 warns: Components TPS62150 and TPS62152 are not pin-compatible. Apply variation anyway?
Any idea about this issue?
