Go into your schematic, then: Project -> Project Options -> ECO Generation. You can set there what can be ignored. It could be this:

removal of net classes and net colour assignments
I have just recently begun using Altium but am a veteran PCB designer. IN working on my recent design, I assigned net classes and colours to several nets.
whenever I recompile the project, it tries to remove all of these assignments. How can I make the compiler ignore these assignments?
