Are there any guidelines about which nets you should pick for performing Signal Integrity simulations ? Assume it's the imx6 rex card which nets would you pick and why ?

These may be the signals you do not feel confident about - for example when I break some rules e.g. when routing DDR lines too close too each other then I simulate it. I have not seen any special list of signals what should be simulated - normally I do not simulate.
You may want to simulate if your signals go above 2.5GHz, but still, even then, you may be able to design your boards even without simulation (if there is a good design guide and you can follow it).
PS: I am working on a video with DDR4 simulation connected to iMX8M CPU and maybe we can also try to simulate PCIE
