What could help you, you can now generate BOM report directly from PCB (I am not exactly sure from what AD version this is supported). In this report you can select more information than is included in standard Pick & Place file. Just go into your PCB: Reports -> Bill of Materials:

This is much better and customizable option in order to get nice and clean P&P File!
I'm using Altium Version 14.3.9 and it work.
