I have another one question regarding to plane clearance and PCIe pads. What is considered a safe clearance value between a 12V power plane and the PCIe pads?

Hello Kostas_P. Up to 30V you don't need to worry much. If you would like to know more about spacing for different voltages, one of the simplest ways is to use Saturn PCB Toolkit (free software). Here are some screenshots:
