what is component cross reference and what is difference between it and BOM?

I do generate two Component reference BOMs (but I am not sure if that is what you mean). They are used by assembly house to identify specific components e.g. if they need to know what is C1 or if they need to prepare material for the machines (they can see 100nF is C1, C10, C15). Here are some examples:

I only use Job files to generate all the BOMs. I have never used this menu.

Job file will remember all your settings for specific BOMs, so you only set it once and you can simply re-generate BOMs when you need them. Also, in job file you can create any configuration of BOMs what you need and any number of BOMs what you would like to generate.

But to directly answer your question, it looks to me like this menu is a kind of pre-configured BOM for Purchasing and a kind of pre-configured BOM for reference BOM. I am looking at AD18, there is no Simple BOM, but I think this was just a very simple list of components used in your schematic.
